Soumaintrain liegt etwa 33 Kilometer nordöstlich von Auxerre. Umgeben wird Soumaintrain von den Nachbargemeinden Racines im Norden, Courtaoult im Osten, Les Croûtes im Südosten, Butteaux im Süden, Germigny im Südwesten, Beugnon im Westen sowie Neuvy-Sautour im Nordwesten.
