Jouancy liegt etwa 45 Kilometer ostsüdöstlich von Auxerre. Umgeben wird Jouancy von den Nachbargemeinden Noyers im Norden und Nordwesten, Censy im Norden, Sarry im Süden und Osten sowie Grimault im Westen und Südwesten.
